I think virtual dub will fill the bill
also, for everything free software wise. the below link is a great starting point.

I use 2 progams now. If virtual dub won't do it, or i just need it done quick and simpl, i use Super. one stop video re-encoding software. can be a bit confusing at first, but, it works
What are you doing with a QT movie though? moving it to an ipod?

If you are trying to convert a file into ipod format I suggest using "Free Ipod Video Converter". This is the one I use, and if you are converting the SAME TYPE of files to ipod playable, then you can do a bunch of them at one time.

You'll figure it out. This is the best program I've tried out of three or four.
Like many similar apps, Free iPod Video Converter is a spiffed-up front end for codecs that transforms your digital video files into an iPod-compatible format. But to give the program some credit, it is easy to use, and of course it's free. It works with AVI, MPEG, VOB, WMV, and RM files and supports batch conversion. You can specify the video and sound quality and have the program automatically shut down the computer when it's finished. There's nothing groundbreaking here, but Free iPod Video Converter's reasonably good looks, decent functionality, and free price make it a solid competitor.

I'm not trying to get it onto my ipod.
I'm trying to get it into a format that windows movie maker can read so that I can do some simple editing.

Virtualdub didn't support .mov.
I tried super and I got a file format error...
I just want this dang thing converted already.

vdubmod didn't support .mov either.
the only converters that i've found that support .mov and work are only demos that don't offer a full convert...

if your just converting it so windows movie maker can read it, use either uncompressed AVI, if you have the HD space, or WMV for compatibility. the .Mov is a mucked up format apple made and has used forever. don't get me wrong, it works, but is mostly incompatile with most video type stuff.
When you used Super, what output video codec & ouput audio codec did you use? DON'T use H.264 or AAC. those are codecs intended to be used on cell phones, and hacks the quality pretty bad. windows movie maker for the most part will only take divx movies if you have the Divx codec installed. the codecs free.
for your purposes, i'd use Video Dub, and NOT encode it to a .mov file. instead, encode it in an uncompressed AVI format(this is KNOW works in WMM(windows movie maker). this is usually the best option if its not already in said format, since its a universal format. even wmm likes it.
What is the source you are using for the video for WMM? Fraps movies for instance, so long as they are recorded into the super huge uncompressed AVI files, works in WMM just fine. i use them all the time. be careful of using the Fraps specific encoder, because apparently those are proprietary, and can only be read by fraps at this time. whats the current extension of the file your trying to re encode?
