Based on everything you've done so far, I think your first guess was right. I think you'll need to switch your mic in Windows Voice Recording to the Audigy card. Of course, you'll want to get it working in Windows before trying again in game.
What's happening? Based on Phantom's rendition of your final words, I think COD5 is using your CPU too much for the mic to work properly with the integrated sound card. You're having no problem when the CPU is idle, but the mic sounds choppy in game.
